As long as the there is no data in the New GL tables (FAGL*) which will be the case when you upgrade you can deactivate the New GL. I also believe that while New GL is available as a part of ECC 6.0 it is no mandatory as yet to activate it. You have to upgrade ECC 6.0 in one fiscal year and run it in classic GL for that year and should plan the migration at earliest in the next fiscal year (as per SAP recommendation).
